The caulk is cracking apart where the gunwale connects to the hull below the side windshield.

What tool do you use to remove the old caulk without damaging the Imron paint?

What brand/type of caulk do you use?
 
West Marine sells a caulk removal tool, it's plastic so shouldn't mar the paint. (about $12.00) I've used similar ones at home with decent results.
